MODFLOW 6 solves three-dimensional groundwater flow by finite differences: aquifer layers, well abstraction, recharge, stream-aquifer interaction, drains and evapotranspiration. The sixth generation rebuilt the architecture around multiple models that communicate with each other, so a coarse regional model can be coupled to a detailed local one in the same run, and solute and energy transport can be added. It is the engine almost every commercial package in this field is built around.

Input is structured text files, so in practice you work through a graphical interface. The common free one is ModelMuse, also from the USGS.
